EP Storyline Question

Hi,

I'm a longtime Transcendence fan, and I've got a quick question. I'm loving EP, but I seem to have lost the mission thread. Spoiler alert: I've currently helped Lilith take over the system full of Luminous nodes, but every time I go talk to her, she basically says that "I'm still working on it." I'm not sure if that's the end of the main quest (Morningstar also sorta disappeared and I didn't really interact with her that much). If that isn't the end of the main storyline, what's next?

In any event, I'm enjoying the game quite a bit.

That is indeed the end. To finish the game, go to EP and join them, if you like. Otherwise, there are two more campaigns for the ED and APD, though the last time I tried them there were issues with finding all the missions.
