This is not a bug, it's correct. The Cnidocyst cannon is Ion with the EMP effect. Immunize your armor against EMP effects and that cannon simply becomes another Ion weapon which will cause damage to your armor.

but it doesn't damage my armor if I don't have EMP immunization! I would almost rather be spinning around in circles with domina sustain!

With EMP based Ion weapons, the EMP gets prioritized but whenever you cancel EMP out via immunization, the Ion takes over. This also applies to cracking bases with an EMP weapon--the Ion takes over. I'll assume that bases are immune to EMP.
