Wasn't there supposed to be something preventing this sort of situation now?

Just to make things more interesting, the pirates now have a vendetta against the armoury, hence the ever growing cloud of trash 8-)

I think they're just far enough away for the game engine to let that happen :/
I'd chalk it up to the Random Number Generator instead (but I'm not an expert, lets see what the veteran modders think about it).

The Charon Pirate Fortress / strongholds : they have no enemy exclusion radius , Nor do the Armor dealers.

Frustrating as it can be : that is the way it is.
