No, black market stations are not commonwealth stations. The commonwealth criminal justice system only cares about there own stations. If you genocide other stations, you're considerred a hero :)
(You can even destroy corporate stations without the commonwealth caring. But then docking at corporate stations will imprisson you).

Black Market has their own justice system, as do Corporate and Ringers.

If you become wanted by Black Market, Molotoks will periodically gate in to search and destroy your ship. If you dock at a Black Market station, you either pay a (hefty) fine or die if you cannot. If you pay the fine, Black Market will be mollified, no more Molotoks will appear to attack you, and you can dock at their stations normally.

If you become wanted by Corporate, you will be imprisoned the moment you dock at one of their stations. There is no way to appease Corporate once they blacklist you. If you become wanted by destroying one of their stations, a Corporate cruiser and one to three EI500 freighters will gate in. The cruiser will attack you while the freighters loot the station you just destroyed.

If you become wanted by Ringers, you will be cyrofrozen the moment you dock at one of their stations. As with Corporate, there is no way to appease them. They do not send ships to avenge or loot.

Honorable mentions:
Ferians: All ships belonging to the colony attack the one who destroyed their colony. Up to three more warriors may spawn from the wreckage.
Huari: They become hostile permanently if you kill them after you befriend them.
Teratons: They spawn more satellites to defend their remaining stations.
Download and Play in 1.9 beta 1...
Drake Technologies (Alpha): More hardware for combat in parts 1 and 2!
Star Castle Arcade: Play a classic arcade game adventure, with or without more features (like powerups)!
Playership Drones: Buy or restore exotic ships to command!

Other playable mods from 1.8 and 1.7, waiting to be updated...
Godmode v3 (WIP): Dev/cheat tool compatible with D&O parts 1 or 2.

1.I did not pay a fine in the Blackmarket, paid it with my life (a bullet from Lord Mikho <the beyotch>)
2.Haven't tried attacking Corporate stations yet but might. Hehe.
3.Same with the Ringers.
4.With the honorable mentions, i learned that early.

Thanls. :)

Sorry for the ressurrection of this post, but I do have an addition:

If you are wanted by the Commowealth and you have not been in court yet, when docking to a CSC your Military ID will be taken from you before they kick you off their carrier

Don't know (yet) if this also applies to the Antarctica.

Antarctica neither abides by nor ministers Fleet law.
