So Im on the final part of the arena and have to rescue this dude, but the ships I have to destroy are marked as friendly so none of my tracking weapons can target them. How do I do this?

You can target them once they're angry at you. It's a strange system.

Just tap them with your weapon, run away, and then tracking guns will function normally.

No it doesnt. It stays marked as friendly even as its attacking me, meaning i still cant target it.

Which version are you using? 1.6 or 1.7?

You still have to use the target friendly key (F by default) to target it. If you are targeting it but your weapons won't lock on to it even once it's angry at you, that's a bug.

NMS is correct, but do you have a targeting ROM? If you don't have a targeting ROM you will not be able to target friendlies.

You can easily get one by doing the Kolorev missions. also, Anarchist stations tend to have them. If you have a ROM, you can [use] it by clicking and then selecting from the underlying menu.

However that ROM is unidentified, along with visual echancer and more. And it's little bit uncommon in market.

You will need a Targeting ROM to target friendly ships with omnidirectional weapons and tracking missiles. Otherwise it's a matter of manual flying and shooting. 'Line them up and fire'. Not an easy thing to do in Rigel Aurelius against the Molotok, their weapons are very powerful at this stage of the game.

They aren't the most common ROM.
Check the Commodities section of Startons and Commonwealth colonies. They usually have a few ROMs in their inventory but they are unidentified so you have to buy them all and check them.
They can be found unidentified in loot from destroyed stations. As TLW says, destroyed Anarchist stations tend to have more ROMs than other stations but there is no guarantee that you will find a Targeting ROM. And sometimes you will get one as a reward from Korolov Shipping for doing enough missions or (possibly?) clearing the Charon system of pirate stations.

The only sure way I know of to get a Targeting ROM is order it at a Corporate Trading Post. These stations don't appear until after the St Katharines Star system and you only get one order per station. It's also quite possible that the ROM won't appear in the game at all unless you order it, although one usually turns up sooner or later.

Otherwise there is a mod called 'Start with Targeting ROM' or similar on the mod website at xelerus.de. I'm not sure if it works with the current game versions but is worth a try. It puts a Targeting ROM in your cargo hold when you start the game.
Stupid code. Do what I want, not what I typed in!

Targeting ROM access is random and is uncommon enough that you may not find it before St. K's. That is an intolerably long time before getting it. I tend to restart a game if I do not find targeting soon, or if I play a modded game, include a mod that gives it to my ship immediately.

For those who play EI500, there is absolutely no reason not to start-scum for the targeting ROM.

Kolorev is the freighter escort missions right? Cause I did all (5 i think?) and got no rom from it. Also have blown up every anarchist ive encountered, and no roms from them.

Have not come across one here. And I check every rom and barrel at every station.

It seems so stupid that they would give you a mission that basically requires a targeting rom, without giving you reliable access to one. Dont really want to do the mod cause I dont want to start all over again.

A fairly reliable way to do this is to just provoke the Molotok and use your maneuverability to get it to waste all of its ammo, typically by tricking its guided ammo into hitting the station.

Also, Korolov missions don't run out until you destroy the Charon headquarters in the system.

It can also happen that there are no missions available because there are no freighters to escort, or when you do not have enough Korolov rank to escort the freighters that are available. The first situation is easy, just wait until there are some freighters docked to Korolov and try again. If you don't have enough rank then you can wait, but often this will not resolve itself and you can wait forever. If you're lucky there is another Korolov station in another system, but sometimes the only Korolov station in the entire game is the one in Charon...

If you don't have the targeting ROM, you have the best chance of killing the molotok with fixed weapons, you should not use omni or tracking for this mission if you don't have targetting. This will be very difficult if you are in the EI500.

Problem is hes so fast that its almost impossible to hit him reliably with fixed weapons. I cant even get his shields down. Missiles are basically required to do any amount of damage to him, and seeing as how non-tracking missiles cant hit moving targets, I *need* tracking weapons to do this.
