But don't the command ships have like, 50000 ton cargo holds?

If you look after looting their cargo hold, their devices are very, very heavy. (especially the ammo.) Also, if the have hundreds of the plates, they take up space in the hold and they are not really important to them.

Actually i did find one of these armour plates but i didnt really understand what to do with it. most of the stations i visited can't afford it and my wolfen wont accept it. i thought it was a waste so i jettisoned it and Mark V'ed it.

Some of the alien armor is really really useful, and never should be discarded. You can almost always sell it later if you can't use it.
