Just did a refugee convoy mission. Everything was normal. I went to take another mission, got another convoy. The convoy never came through the gate. I flew back to the CSC to double check, and got the mission completed screen and a promotion.

I have had this numerous times as well. I guess I never thought much of it. I was just glad I didn't have to escort it, as that is my least favorite part of the game.
