This is annoying.
I am fighting the (one of) Worldship with XM900s and Fusionfire Howitzer. I have gotten its damage up to 88%. This took quite a while and the 1st time I've damaged one this much.
However, 3 or 4 minutes later I had it up to 100%.....I was expecting a large explosion to damage my armor even further, but no. It remains alive and continues to pummel my ship - until my ultimate death.
Ranx dreadnaughts I have had the same issue with, except that I could kill them rather easily. I just kept firing at it and eventually it exploded. It seemed as if 100% damage was more like 50% to 60% damage.
Anyone else have similar bugs and such?

It's not a bug.
When you read for example 60% damage, that is the damage of the most damaged armor layer of the ship. For small ships this is not clearly noticeable, but for large ships like the Xenophobe Worldship this becomes very important.
To quickly destroy one of those ships you should fire always at the same armor layer (same position)
It looks to me that you brought an armor layer to 100% damage (not uncommon) and then you started shooting at another side of the ship.

Anyways, Not only can you bring one armor layer to 100%, but if it's a non-essential segment, you'll have to hit it with a weapon that has WMD (station damage) to have a better chance at destroying it., if I am remembering this correcty. (A non-station damage weapon has a 1% chance to destroy it by hitting a destroyed non-essential segment I believe.) WMD1 is 4%, WMD2 is 7% (I think, it's on the wiki somewhere; I can pull up the table later). I think the fusion fire has about a 54% chance at destroying the ship if it hits that segment again, so you may have just gotten unlucky even if you did shoot that segment.

Well, that makes sense. I suppose the AI have some smarts to them after all.
I saved the the game while the worldship was at 88%....guess I'll just have to figure out which armor segment it is. The worldship unleashes so much firepower so fast - it blows through my shield in a couple seconds then all I see is the red flashing screen of it shots melting my armor. Quite difficult to tell what is going on and where my shot are hitting. I'll give it a go though.

Oh yeah... that red screen flashing (Red screen of doom?). At the moment there's something of a debate about how it should be implemented (ie, none at all, or border flashing; everyone pretty much agrees that the current flashing increases the likelyhood of death because it obscures your screen)
