I agree, the custom damage type wouldn't be the greatest thing ever implemented, but it does add variety. I've thought about weapons passing through shields, and custom damage types would be a great way of adding the ability. As far as the "Ray" weapon goes, I see your point. A rapidfire laser would have very similar effect, but it's not the same thing. It's probably good enough, but I wouldn't see a beam being very hard to implement.
I'm not sure about a cyberDefense attribute. I've found no useage of it in the main XML, other than in a ship tag. I'll have to try it out.

These are some really cool ideas. I agree that the ship's CPU needs to play a larger role. The Quantum CPU could be used mainly for Cyber Attacks, and we could have new ones with more power and possibly other effects, such as enhancements to any shield that you have installed.
