What would be an interesting choice for the player is to allow them to augment themselves for some benefit.

downloading your mind into a AI

allow you to slow down or speed up your perception of time
access to more info
allow you to learn new things quickly (such as new languages)

easier to hack
things that damage devices can damage you
getting a Man machine interface

How about RPG like attributes and/or skills?
Reflexes - Augments firing speed.
Perception - Increases the size of the radar (the ship is supposedly neural wired to the pilot, make the connection.)
Accuracy - Obviously augments the chance of omni and targeting weapons of hitting the enemy.
Critical - The chance to hit a critical spot that will overall reduce enemy ability. Able to overwhelm the shields?
Sneak - The ability to be less noticeable to enemies and/or hostile friendlies.
Charisma - Reduces shop prices for buy and increases income for sell. If high enough or lucky, then even calming down hostile friendlies.

How about having different paths of upgrading relevant to the different races you meet.
1/Mutations (Genetic engineering)
2/Artificial enhancements (bionics/AI)
3/Puritan (100% unmodified human)
These augmentations could boost your rep with the corresponding race while also diminishing your rep with their enemies.

a/ Better results when you are a teraton research subject.
b/ You no longer need oxygen to breathe, making more space in your cargo hold and reducing the mass of your ship
Artificial Enhancements
This could go a few ways.
Your brain is digitized, essentially becoming a machine in a human body.
or you are a Human with upgraded body parts.
Perhaps a new set of roms that could be plugged into your own head, allows you to identify ANYTHING (barrels, roms,autons,weapons)
A real targetting system that will display a crosshair on your screen.
Puritan
By treating your body as a temple, Domina has blessed you.
Powers rechage faster,
Pilgrim's aid always available.
You can use "Jedi mind tricks" on missions to get a higher payout
It's probably best to group them together for less exploit creating situations where a player can pick & choose any combo of powers. Unless its a "slot" type of power/augment where you can only ever have one.
