It would be cool if you could become loved by the commonwealth by good or bad means such as saving a station (make the defend the station more than just some money) or "donating" lots of money to get someone on a seat.
Various rewards could be free fuel, friendly ships could follow you around, lesser penalties for crimes (fine and a timed quest instead of game over for station destruction) commonwealth merchants would sell and buy at better prices.

Ah.... reputation system again, with added benefits this time. Would be good, but you'll also need penalties from the commonwealth's enemies, wouldn't you? How would you do that?
This sort of giving bribes and saving stations to become a hero/celebrity who people follow around and protect would be good. It'll add to the RPG aspect of the game. But it'll need a lot of work, getting the minor details right and debugging before its balanced enough.

well there are no anti commonwealth friendlies right now. (the black market needs a stable government to get tons of profits)
But if there was I could think of several things they could do to you. "Docking fees", overcharging for fuel and items, stealing things while docked.
