An introduction movie, describing the gameplay and initial storyline, more sovereigns, more systems, and definitely more player ships.
The sovereigns should consist of a few more pirate groups, probably more easy to defeat jobs early on, and tougher ones later on, a few new friendlies, like more illegal-dabblers and weapons companies, maybe a casino (there's a mod in the works for it, I believe) and multiple arenas of rising difficulty, much like the fistfighting gangs in Fable.
Maybe multiple exit stargates in each system? so you'd have a choice where to go, at least somewhat, and make all of them randomized so that anything can happen, and therefore you must be prepared for anything. As well as post-heretic systems. You know, the "oh, I'm safe. Just a stargate out of 5 indi... HOLY S***!! IOCRYM COMMAND SHIPS!!", all-out, depends moment.
Player ships should have prices. Not so much you have X amount of credits and must buy a ship, but each ship has different amounts of starting credits, and some of the stronger ships will put you into debt. Possibly using an average starting equipment rule of some sort. (I wouldn't know how, but it should be doable.) So a Corsair with level 2 equipment would give you, say, 750 credits, but each full level of equipment drops that by, say, 500 credits. The debts would be enforced by the Commonwealth repoing your items inside your cargo hold for 1/4th value until you had paid it off.
Tweak my ideas around, improve on them, etc. Feedback appreciated.

A few ideas for future versions
I like surprises. I would be up for the multiple route random exit idea. It'd be hard to remember each and every pathway for a game though, but maybe that'd be better. Instead of a line to the command ship, it'd be a big tangled net. I'd be cool for more sovereigns too - like friendly wanderers (think xenophobes), that would attack only certain other factions.

I like the wanderer idea. Maybe have a Pirate arena? so if someone wins, the pirates stop attacking? Maybe make it so that the Black Market gives up coming after you once you kill, say 100 Molotoks? But if you dock, they knock your block off? Maybe a few other arenas. Like one to unlock the aid of your own personal bounty hunters?
