An old mod can cause those issues. Did you try using your mouse to navigate the dockscreens?

Yes I did, but that can only work in dock screens. I cannot quit the game, or command my squadron, and still I cannot effectively pause. After some time, this problem solves it self, thought it come back occasionally.
