It depends on the mod. I really can't say beyond that, given the wide variety of mods.
General rules of thumb though:
players ships need new starts
item & encounter additions don't (unless you already passed the area they would have shown up in)
stuff that overwrites vanilla stuff should get a new start, as they could cause bugs otherwise
