That can happen with extensions as well. Kinda depends on what you update and change, I think. I had to jump into Trans.xml to get anything in the Topology modded, so now I got used to working on it. If, on the other hand, you update the game to allow Topology to be modded in extensions then I will definitely stop tinkering with trans.xml. (not :P )

Anyways, I think the star system topology could be overwritten if it was represented by a unid, i.e. sstStarSystemTopology= "whatever". (Just my 85 cents of twisted thinking)

Since it's not, we'll have to make do with changing Transcendence.xml and being able to modify systems from extension (But if we've already cracked open Transcendence.xml, it doesn't really matter, now does it? But if we just want to crack open Eridani, St. K's, Point Juno, Rigel, etc., we just need the original UNID and the name.)
