Could it have anything to do with the Arena HQ base being red on the scanner and enhanced visual display, indicating an enemy base?

I encountered this twice in RC6 on the Commonwealth Militia mission to destroy an enemy station. Both targets were Sapiens compounds, if it matters.

If a ship is ordered to attack a station, and the station is destroyed, must the ship's orders be cancelled explicitly, or should it happen automatically?
