Version 4 is available for download, a major upgrade from version 3.

Included in the download is a folder containing the topology broken into little chunks so that you can easily see how the parts fit together, and you can even mix and match segments you want into a custom topo build. Just be sure to adjust the links between segments of you exclude some of the segments!
Some adjustments have been made to the networks to keep the minimum path to Heretic around the same number of systems, although most of the networks include systems to explore off that path. You should find that progression can follow the normal game closer, although the extra systems will help you get wealthier or find plenty of enemies to fight, at least
Coming up next will be a set of companion mods that will address the balance issue to some extent.
This will include:
Treasure mod- adjustments to loot to decrease excess equipment and increase trade value items.
Random Equipment override- many of the small ships throughout the game will now be equipped with weapons and shields from an array, which will include some expansions on the basic weapon and shield types. This mod is in testing and is proving to make the game a lot more challenging!
Unique Stations and Enemies- Extra tough unique stations and leaders with custom built ships will provide even more challenge for you, if you run across these extremely rare uniques. This mod also includes more roving fleets that are to be found wandering, or, more likely, shooting you down.

How do you add random equipment? I tried it.

What did you try?
If you mean adding the extension RandEquip.xml, just place that in your extensions folder. If you mean you tried to add random equipment in code somewhere, explain the problem.

I mean directly in the ship code.
