Just some random ideas, mostly for encounters
High ranked enemies
I can't think of anything original to call this.
Anyways, on random encounters a small percentile chance could randomize an enemy grouping to include a named Leader from a random name pile. This leader would have a slightly better ship than other ships in the same encounter; say, all armour sections Carbon Weaver Nano'd up or equipped with a Fast-Fire ROM.
I have seen random encounters with superior enemy ships... I was just suggesting they are named when you target them.
Also, to single out Leaders more...
Palette Cycling
Take the normal Orange/grey EI-series. Cycle the colour palette over and you now have a Green/Grey or Purple/Grey EI ship.
I don't know how the graphics engine is handled though... if it would be possible to have an Orange, Green, Purple EI next to each other or if they would all change at the same time.
Plus it would be cute if you could paint your ship in this method. (that aside, my Frieghter is Green...)
Enemy Fleet group encounters
Fighting off a few Wind Slavers or Vikings is ok, but what if an entire fleet group was passing through? An Earth Slaver Leader with two Earth Slaver regulars with a pair of Steel Slavers and a squadron of Wind Slavers each (Sung only as an example, I don't know the canon for enemy formations)
Such groups would be far to difficult to fight normally and should only show up after destruction of several bases or if you stay in a system too long ('Cuz honestly, if I sat outside Santuary and just camped the Stargate and killed 10'000 Wind Slavers... I'd guess they be pretty mad at me and would do anything to break through)
Destroying a Fleet group would disable random encounters from that faction in this system... forcing you to move on.
Adventure Log
As you play a game and eventually die (it happens) a text file can be output of various statistics like Favourite Weapon, kills of ship by class, friendly fire, accuracy?, missiles fired, items identified, money earned and so on.

Things like Device Usage
Something simple like 3/3 Weapon, 0/2 Non-Weapon, 3/5 Univerasal Device Slots available.

Massless Armoury Hold (MAH)
With the Wolfen in mind, sometimes you just can't do anything when you are holding 90 tons of Red Strelka's. Ammo in this Hold does not apply its mass to your ship/costs less mass or something.
Fragile Cargo
If you take a few points of armour damage or get launched your cargo could break. Fragile cargo would be worth a lot considering how hard it is to transport... Critically so if you were transporting unstable radioactive material and if it gets damaged you get irraditated. Technically all cargo is fragile and shipping containers are designed with that in mind so this would be for VERY fragile cargo.
I had other ideas, but I forgot most of them typing this up so I'll edit them in later.
Also: I've always wanted to blow up a star... they don't let you do that in ANY other game.

I do like that idea. It has been talked about before in the form of aces and with the new random equipment we can group up devices to rarely give enemies.High ranked enemies

With all non-eridani ships being given semi-random weapon configs in Trans-X2, I think that this could work nicely- just being able to single them out and give them extra stuff (like buffs and a name) could be a bit of a pain. George already planned a system to report statistics to him, so I suppose that an adventure log with statistics collection is the first step.

Each class of ship could have a type of device slot it is favoured with and that piece doesn't cost a slot. The frieghter for Cargo Holds and the Gunship for Launchers... idk what for the Yacht, maybe engines.
Alternatively, a rare ROM that enhances a device to not require a slot
Scanners
There's not much to do with scanners. Targeting and Visual Enhancement ROMs (System/other Map) do a great job of covering all the bases. Maybe one that lets you target Ore while its still in the rock (It won't say what type, it will just say "Ore Here" or something.
Scrolling backwards through targeting history would be nice too... holding T down through dozens of Ferians only to miss their fort is lame.
Autopilot +1
Being as lazy as I am... I wouldn't mind being able to lock course and speed with an allied/enemy ship. Either sitting right on top of them or sitting a ways back in formation. This could also mean once the targeting computer is installed and you have discovered a base on the map you could target it and set a course automatically.
A tweak to the demo
The intro demo is really fun to watch. A Minor improvement would be if it was possible to hide the text (Pilot name/gender/music/highscores/etc), enable demo sound (ship lasers and explodies) and options to set the March to a loop.
