Likewise, especially if they're intended to be used in the existing Transcendence galaxy. Ships from other settings don't belong in the Transcendence setting unless you change it into something else. If you want to replace all of the built-in Transcendence material with Babylon 5 or Star Trek stuff, then it would be fine. Some stuff like the Polaris or the Discovery is probably generic enough to be usable. Especially the book version which has heat radiators that make it visually different from the on everyone's seen on film. The Botany Bay is pretty generic as well. Most of the ships on http://www.projectrho.com/rocket/rocket3ap.html are generic enough to use, and the HOPE designs are pretty darn cool looking.
Everything from the romulan war wing at http://www.starfleet-museum.org/ is useable without looking like a Trek conversion. As are all the Romulan ships up to the Cracker, which is the first to have Federation style nacelles. You might want to skip the bird paint job, though.
