Although the slaves in Transcendence are not necessarily children, I think this part of the game references the association of RCC nuns with orphanges.

Either they get freed or brainwashed into more nuns.
The sisters clearly consider themselves benevolent and charitable, so they wouldn't keep them as slaves, but getting out without at least an attempt at religious indoctrination is about as likely as someone asking for help from the Franciscans and not having anyone talk to you about God.
With Domina's known ability to influence minds I don't think that all sisters are there of their own free will. In the modern world monastic life would be considered false imprisonment if anyone was forced into it.
Since there are no brothers of Domina, though, they have to free males, which means there are witnesses and so any girls that resist brainwashing would have to be let go. Even the hint of widespread involvement in slavery would make them an enemy of the commonwealth, and while sustain would in theory protect them from military force it won't protect them from starvation if supplies are cut off.
